But there also remains antisemitism, anti-asian racism, the Natural Slaves, fatphobia, etc. present in the original work that have very little overlap with the queer issues.
I understand that some things, like the Wizard racism being inherent to places like the Ministry of Magic, NEED to be there to have conflict and basically make the whole story work. But the goblins don't need to be antisemitic stereotypes. Nor does one of the only named Asian characters with a speaking role need to have a Frankenstein's monster of a name.

Absolutely! Whilst the impetus for Harmony Potter was based in LGBTQ+ issues within both the original text and the author's anti-trans activism, issues across the board will be addressed.
Much of these are issues that won't be addressed until later books, but within The Rock of Immortality there is both increased BIPOC representation and the removal of any problematic undertones. Literally, the first page of the book hits the fatphobia problem of the originals right on the head!
Also, when and if I get to the introduction of that certain Asian character...rest assured, I have a plan in mind for that.
